Try a higher subdivision on the cube, and less subdivisions on the sphere.

You just need a bit more detail on your box before you boolean the spheres out, like musashiroth has illustrated. It shouldnt have much if any effect on your scene crashing.

Yes, the rule of 4 is crucial for animatible objects that need deformation and/or smoothing, but you can get away with having more than five verts in a poly. Im sure that modeling this dice would be a challenge, and boolians is a fast easy way to do it, the only thing is that you have to be prepared to fix the mesh if it becomes faulty, but if you dont know how, it could be a problem. That's why I recomend a higher subdiv on the box.. This box only has 2x2x2 subdiv. you can always fix the outside edges to make it look smooth. but you can get away with the middle areas. hope you fix your cube..

If you cant model it again, and you want to fix it. You have to cut your geometry and define the paths of your edges. That would take time. I suggest modeling your die again and try to get the middle area smooth and then try to smooth your outer edges.
